Anyone had issues with ATM cards being accepted by POS terminals? I am new to a Credit Union that is having this problem, but didn't hear about this at banks I worked at previously.

As far as I know, an ATM card, with a primary checking account can be used at a POS terminal for PIN based transactions assuming you are a member of an appropriate network (such as NYCE, STAR, Maestro, etc.)

There may also be programatic considerations also. For example, we have to indicate a "funding" account in our system when the card is ordered. If not, the card won't work.
