In the past when we have been filing CTR's on a particular customer we used an occupation and NAICS code that had to do with his vehicle restoration business because of how the funds were used. Yesterday his CTR had to do with his Real Estate Investment business and I wondered if I use a different occupation and a different NAICS code will it cause any issues?

You're actually doing it correctly. If anything, it shows your determining the source of funds and filling out the form in response. It may trigger an audit or exam question, but as long as you've documented your due diligence on the customer you should be fine.
