When a store takes a paper check from a customer and scans the information in to get the routing number and the check number, then has the customer sign the conversion authorization and gives the actual paper check back to the customer, is this transaction considered an ARC when it comes through the ACH system?

It should not be. It's actually a POP (Point of Purchase) entry. ARC entries are supposed to include only checks received in the mail or in a payment drop box (non face-to-face).

Thanks! Another question about these POPs. Would the Stop Payment for these items need to be under penalty of perjury?

Found the answer to my own question. WSUPP is not required for stop payment.
