I should know this but it is all fuzzy today. One person brings in over $10,000 in cash but part of deposit is for exempt business. If we don't include exempt transaction, the deposit is under $10,000. I must exclude exempt transaction even though one person brought in more than $10,000 in cash correct? I do not file CTR?

Ignore the $ amount being deposited into the exempt customer's account-assuming that it is going into a deposit account. If that leaves you with less than $10,001 then there is no CTR.
