Say someone comes in and makes a deposit to two different business accounts with different Tax ID #'s 1 acct gets 7000.00 and the other one gets 4600.00 for a total of 11,600.00. These deposits were conducted by the same person on the same day, does this req a CTR to be filed on the person conducting the transactions? the person making the deposits also owns the 2 businesses

Yes, you would file a CTR. A separate section A should be completed for each entity. Complete section B for the person conducting the transaction and list all accounts receiving a deposit. It doesn't matter if the individual owns the businesses or is an employee.
