Here's the situation:

A customer cashes a check payable to "cash" for $11,000. The maker of the check is a business (also a customer). The conductor is not asked if the funds are for their benefit or the benefit of the business.

Who should be listed as the beneficiary on the CTR? The business, the customer conducting the transaction, or both?

You should call your customer and ask. Then you should retrain your staff to ask at the time the instrument is cashed.

In this case we always use the business as the beneficiary.
