The Deadline for the New CTR is March 31, 2013, my question is what is going to happen to the CTRs that are dated before that and not submitted until April? Are we going to be able to submit on the BSA E Filing system under the Legacy forms? Has anyone had this come up?

Here for the moment
We switched in January to get everything worked out. I would suggest switching sooner rather than wait to find out.

Notice on E-Filing Mandate

The BSA E-Filing System will continue to accept submissions of the legacy versions of the SAR, CTR, DOEP, and RMSB only until March 31, 2013

They have been pretty plain about it. The legacy form simply will not be there on April 1. Whether the CTR is due on or after that date is irrelevant; if you file it after March 31 the FinCEN CTR is your only option.
