for those multifamily apartment buildings that are on a flood zone and we are not currently escrowing for flood coverage, should we apply a two month cushion like we do for the RESPA applicable loans that we currently do escrow for?

If you're asking "can I have a 2 month cushion for non-RESPA applicable loans?" the answer is sure, as long as there's no state law restriction. Two months is easily justified.
