Hello.

My institution was recently served with a search warrant to access a safe deposit box. When the FBI searched the box, they found $14,900 in cash which they seized under the instructions in the search warrant. My question is do we have to file a CTR on that money seized?

It did not either enter the bank or leave the bank. It went straight from the box to the FBI. No CTR required.
