Without going into much detail, an existing business customer (with two owners) opened a second checking account but they didn't sign on the same card. The officer sent each one a signature card and they sent it back, so I have two cards with the owners signing each signing on one of the cards. I getting push back but I told the officer that he should have sent the card to one signer, have it returned from that signer, signed, then sent to the second signer to then sign on the same card?

As long as you have a properly executed corporate or other business resolution allowing them to open accounts and appoint signers, whether you gather signatures samples on one or more signature cards is really a business decision.
