It has been a VERY long time since I had any involvement in CRA reporting, so I come here, to the people in the CRA trenches, for an answer ==

Is a loan to refinance ag-related real estate that is being repaid from business cash flow reported with a CRA code of 1 or 2?

What call report are you filing it under? If it's under Farmland, then it's a farm loan. If it's under commercial and industrial, it's commercial.
