If a customer has two accounts and one account has had more than six days that it was overdrawn in the past 6 months and the other account has had no overdrafts in the last 6 months, can a check that is deposited into the account with no overdrafts be held for the repeat overdrafter reason? If I am reading correctly it can be since another account on which they are an owner is classified as such. Thank you.

229.13(d) starts out with these words: "If any account or combination of accounts of a depositary bank's customer has been repeatedly overdrawn..." I think that provides your answer.
