A friend of mine owns rental property. He has discovered that on of his employees stole a large sum of money from him. The person in question took alot of the money orders to different places and cashed them. We are assuming she altered the money orders. Does anyone know if the money order companies retain anything in their systems that shows what clears?

I'm positive that they have to - if not, they could be paying multiple times for the same instrument (if it were to be duplicated).
